Would it make sense for two Yuan-Ti communities to be at odds with each other?

Maybe they could worship different gods, and see each other as heretics?

From Tomb of Annihilation,

The Yuan-Ti community in Chult wishes to bring forth Dendar the Night Serpent, the harbinger of the end of the world.

Would it make sense another Yuan-Ti community to oppose this goal?

Maybe not Yuan-Ti. They'd more likely consider each other cousins and work together to ensure that any inferior races die out.

I'd actually suggest using Naga instead. Naga and Yuan-Ti are born from the same creator and have similar societies, but are very antagonistic to one another. Yuan-Tis formed larged societies, but Naga usually served as smaller groups with very specific goals and are very magical.

Yuan-Ti are scheming types; on most worlds their hostilities would probably be more subtle than overt violence, but I would expect all kinds of personal and group conflict; perhaps over specific theology as you mentioned

Of course, a lot of that is setting dependent... if you have a group of good Yuan-Ti following a Coatl or something, obviously that increases the odds of conflict

Absolutely. Check Yuan-ti gods sidebar in MM. Notice that the goals of Dendar worshippers are mutualy incompatible with the other mentioned gods.

Yes, two Yuan-Ti communities that worship the same god might have a rivalry or even a holy war against each other.

There is a god in the Yuan-Ti pantheon Sseth that is currently asleep. Worshipers of that god want their god to wake up. Now imagine if another god (Set perhaps) decided to co-op the prayers and worship of that sleeping god. Now you have some devote worshipers of Sseth empowering Set while believing they are empowering Sseth. There would be room for some worshipers of Sseth to have suspected a deception and now be at odds with with the first community. Tada, Yuan-Ti civil war between the deceived worshippers and the suspicious worshippers.

As for a rivalry, Yuan-Ti could fight over shared resources like human slaves even if they agreed on larger issues like divinity. Political conflict has occurred for less.
