Talk with the player, honestly and with serenity. Don't railroad, don't drop boulders on pcs. Friendships ends due this kind of stuff.

It'll help if you mention precisely what your BBEG is, as well as what level you're at.

More general advice:

High spell resistance. This will shut them down quick, but might gimp any other casters in the party harder than you'd like. Standard relevant SR is whatever level the characters are +10, but you might want to bump that up higher to even something like PC Level + 15. This would mean their spells won't hit often, but they'll hit hard when they do.

Assuming the character is a blaster, high energy resistance is a good way to go. It won't gimp the other casters unless they're also blasting, and the incantatrix's spells will still hit consistently, just not as hard as they normally do.

The real solution is gonna be to talk to the player in question, let them know that while optimizing is fun and all, if you're shooting too far past the other players in the group, it's a lot less fun a social activity for them and for you no matter how much it may be increasing his own fun. Ask him to tone it back a bit to avoid hogging the spotlight, that way your villains are appropriate challenges for the whole group rather than just them or just him.

And if he refuses to cease ruining the fun at the table for everybody else, either kick him our or make it such a miserable experience for him that he quits. Have every boss just start the game with slapping a bunch of Antimagic Rays on him - and only him. Don't get the other PCs caught in the epic CR crossfire. Shut down his PC with a dozen "save vs sit this fight out and sulk in the corner", and then have the boss give the other PCs a normal hard combat.

Swarms of constructs. After ya try talking to the player, of course.

Anti-Magic Fields, Dead Magic Zones, consider a spellfire channeler that can absorb any targeted spells, drow have natural SR based on CL. Also consider the Chosen of Mystra template, that gives immunity to 1 spell each level 1-9...pick the go-to spells.

Permanent Wall of Dispel Magic from an Abjuration specialist with Master Specialist 10 and the Inquisition domain. Sprinkle them liberally throughout the dungeon, so the party is going through multiples of them. Be sure the whole place is covered by a Dimensional Lock effect or the whole thing is in a pocket plane that completely suppresses all Conjuration (Teleportation) effects.

If it's a persistomancer Incantatrix, give the BBEG Reciprocal Gyre to inflict 25d12 Will/2 damage.

Depends what his favourite spells are, there are counters for nearly everything if you know what you're up against (and presumably the BBEG will have done their homework). Death Ward, Forceward, Ray Deflection, Mind Blank, Energy Immunity, Greater Spell Immunity, Sheltered Vitality, Ironguard, Freedom of Movement, True Seeing...there are items which can make you immune to a lot of effect types too, at least temporarily: Scarab of Protection, Talisman of Undying Fortitude, Ruby Cincture of Immutability, Third Eye Clarity for example.

This works.

Lord, the last time I played an Incantatrix, we were level 15 or 16, and spent 3 sesssions travelling through the Aunaroch desert (giant Dead Magic Zone). I was next to useless. Of course, when we got to the tomb that was our destination, we passed under the zone, I got all my magic back, and in the tomb we could immediately see the McGuffin that we were looking for. So...knowing that I could just teleport us out of there once the fight was over, I blew both "Instant Metamagic" uses, and 2 5th level spell slots (Spell Enhancer, swift action makes the next spell you cast that round be +2 CL IIRC), an 8th level spell slot, and a 7th level spell slot in the first 2 rounds of combat, reducing an EL 19 encounter to only one creature remaining, and that was at about 1/2 hp.

My DM also complained that the PrC was "overpowered". To which I responded about how frustrated and useless my character was in-character, as well as how many resources I had expended to do all that. If there had been another encounter that day, I'd have been screwed. I just happened to be in a situation where I knew that I could blow all my good stuff right away and be resting in a city within the hour.

So, additional advice to the OP is find a way to manage how many encounters your party is facing in an adventuring day. The Incatnatrix's abilities are not limitless, he/she needs to be able to pace themselves.
