So, I just came across the Lost Omens World Guide (https://www.amazon.com/Pathfinder-Lost-Omens-World-Guide/dp/1640781722/), which is apparently a new version of the Inner Sea World Guide.

Is the Age of Lost Omens essentially the Pathfinder version of the Time of Troubles? Does it pick up right after the end of the first edition APs, or does it jump ahead decades or centuries?

No, it is simply the current age of Golarion.

No, and no. It started about 100 years before any and all of the setting material, including APs. Although the setting has sufficient history before that, none of the scenarios or APs play before the AoLO (except for one or two time travel adventures that start in the present).

The Age of Lost Omens is the current age in the world of Golarion and has been since the death of Aroden, which happened before the first edition campaign setting begins. The Lost Omens World Guide gives new players an overview of the setting and catches existing players up on the events that have occurred in Golarion during the last 10 years.

The timeline of Golarion maps to the timeline in the real world. When second edition releases, the year in-game will be 4719 AR, mapping to our 2019. Since the original setting material started coming out back in 2008, there's 11 years worth of events that have changed Golarion in the time since. This means that, amongst other things, the Lost Omens World Guide canonizes the endings of a decade's worth of first edition Pathfinder adventure paths, modules, and scenarios, and shows how those events shaped the world presented in the new books. So there will only be about a month of time-skip between where the setting was at the end of PF1 and where it is at the start of PF2.
