Does the Ioun Stone, Spindle of Perfect Knowledge get the normal skills granted by a int headband plus the two knowledgesat +5?

Or just the +5 for two knowledges?

There's no reason it should not also grant full ranks in two skills. A headband of mental superiority does that, and the stone explicitly functions as a +4 headband with no caveats about the function of that item.

So it could potentially give (level+5) ranks in the two normal skills, though that would be very unlikely as the knowledge skills must be randomly determined.

That is what I am thinking. But my table had some debate on it.

So I decided to toss it into the playground for a general consensus. For me the keyword is "and" not "except".

You may want some other and/or more experienced Playgrounders to comment, but yeah, I don't really see this being that controversial. I agree that "X and Y" means you get both, and "X except Y" would mean you get X unless it would conflict with Y.

As nearly as I can tell, as written, it's "headband +", so you get 5 bonus ranks in two random knowledge skills and the full bonus ranks in whatever "normally" associated skills it has via inheritance from the headband.

The intent is less clear: The artifact reads like the author wasn't familiar with how headband skills work, and wanted to specify that you get ranks in two knowledge skills.
