I have the article from Dragon magazine #358, Masters Forge, and that's a great start...but I was wondering if anyone had more weapon/armour smithing options to make mastercrafted gear actually worthy of the name? Links or even just search keywords would be greatly appreciated ☺

Do you mean putting cosmetic flairs in your work, or maybe a signature look of some kind unique to a particular creator or even typical of an entire race? Either way, Pathfinder Unchained has expanded Craft DCs (https://aonprd.com/Rules.aspx?Name=Expanded%20Craft&Category=Expanded%20Skill%20Uses) to let you identify things like that, so it seems you can just add that stuff to the things you craft for free if you're using those.

Master Craftsman base class (Dragonlance, War of the Lance) can take - at 1st level and every 3 levels later - such Knacks as:
Item of Distinction (required 3 ranks in suitable Craft skill) - works like a common masterwork item, but costs only 50% to create, and can be recognized with DC 15 Appraise check
Item of Renown (required 6 ranks in suitable Craft skill) - weapon gets +2 to attack rolls, armor -2 ACP, and tools confer +4 bonus on skill checks; cost the same as a common masterwork item, but take twice as long to create
Item of Fame (required 9 ranks in suitable Craft skill) - weapon gets +3 to attack rolls, armor -3 ACP, and tools confer +6 bonus on skill checks; take trice as long to create, and "masterwork cost" is tripled (+900 for weapons of fame, +450 for armor of fame, etc)
Item of Glory (required 12 ranks in suitable Craft skill) - weapon gets +4 to attack rolls, armor -4 ACP, and tools confer +8 bonus on skill checks; take four times as long to create, and "masterwork cost" is quadrupled (+1200 for weapons of glory, +600 for armor of glory, etc)
Item of Legend (required 15 ranks in suitable Craft skill) - weapon gets +5 to attack rolls, armor -5 ACP, and tools confer +810 bonus on skill checks; take five times as long to create, and "masterwork cost" is quintupled (+1500 for weapons of legend, +750 for armor of legend, etc).

If you're looking for alternate mechanical effects, swapping the standard +1 to attack rolls for an equivalent bonus or trait seems simple enough. A smith who favors hefty, reinforced blades that seldom break might offer a masterwork longsword with a bit of bonus HP/hardness/sunder DC (depending), while the cruel masterwork dagger looted from a demonic assassin could have tiny barbs just past the edge that increase any bleed damage you inflict with it by 1. A masterwork silver blade could just lack the penalty to damage, though I would hesitate to swap the attack bonus for bonus damage on any weapon that doesn't come with such a penalty normally
