Can I cast Mind Blank to a person who is being controlled and suppress the effect just like Protection from Alignment does?

Yes - "protected from " is explicit, and the spell would need a more specific clause that says it doesn't interfere with existing effects to override that.

Put another way - if an existing mind-control effect could still override your will, in what way are you "protected?"
