I'm looking for ways to customize and improve items in a nonmagical way. So far I have:

PF:

* Garden-variety masterwork

* Special materials (https://www.d20pfsrd.com/equipment/special-materials/)

* Weapon (https://www.d20pfsrd.com/equipment/weapons/weapon-modifications/) and Armor (https://www.d20pfsrd.com/equipment/armor/armor-modifications/) Modifications

* Use of a whetstone (https://aonprd.com/EquipmentMiscDisplay.aspx?ItemName=Whetstone)

* The custom weapon creation system (https://www.d20pfsrd.com/equipment/Weapons/#TOC-Creating-New-Weapons)

* Create Enhanced Firearm (https://www.d20pfsrd.com/feats/general-feats/create-enhanced-firearm/)

Third-party:

Technician (http://spheresofpower.wikidot.com/technician) and Blacksmith (http://spheresofpower.wikidot.com/blacksmith) class features (SoP)

Hone Weapon (https://www.d20pfsrd.com/alternative-rule-systems/path-of-war/feats/hone-weapon-combat/) (PoW)

3.5:

Dwarvencraft items (Races of Stone)

Dragoncraft items (Draconomicon)

Artisan Craftsman qualities (Dragon #358)

3.5 second party:

Master class features (War of the Lance)

What else is out there?

DMG II has a bunch. Feycraft, Gothcraft, and others.

Complete Scoundrel and Complete Adventurer have a handful of 'attachments' that can be used.

EDIT:

Pathfinder also has the Spike Hilt, Sawback Sword, and Hollow Pommel options.

OA has a method of giving a weapon a mundane +2 enhancement bonus that doesn't interact with magic in any way for round about 5k. It's specifically a Katana but i don't see any reason to lock it to that in any setting but Ryokugan.

This wouldn't really give much of a mechanical bonus, and it's not specifically listed in the rules. But you could apply some mundane paints to a shield and make it display a family crest or coat of arms. It could help with diplomacy (if the person you're talking to recognizes it, per Knowledge Nobility) or disguise (if you're pretending to be a part of the house).

Truesilver (Ghostwalk) - technically, it's a weapon special ability, but costs flat 1000 gp, and isn't magical (can't be detected, dispelled, or suppressed). Count as silver weapon, and allows sneak attacks or critical hits on ghosts.

DMG II has a bunch. Feycraft, Gothcraft, and others.
Gothcraft - as "created by goths"? :smallamused: (Ostrogoths or visigoths?) That's some gothic armor (https://en.wikipedia.org/wiki/Gothic_plate_armour)!

Do you count psionics as magic?

Also, devices of Gnome/Lantanese Artificer (Magic of Faerūn), or of the Mordenheim Family (Legacy of the Blood)

Many special materials are nonmagical. Serren stands out as it's a non-magical Ghost Touch effect.
