Is it possible that V's Enhancd Scrying might actualy summon a view of Roy in the afterlife? It's a more powerful version of the standard Scrying spell, so it might just be powerful enough to find Roy on another plane of existance.

If it does so, it might cause very interesting repercussions, since Scrying attempts from the afterlife might not be blocked by the Cloister. What does everyone else think?

By a strict reading of the rules, probably not.
However, the prime factor has long been plot utility, and the writer has bent the rules a lot worse for a good gag.

This may be a bit overly technical but I would think it might work only when Roy is on the demiplane of sorting souls and not when he is on mount celestia.

The demi-plane is tied to his unique home plane and is more like finding someone on the ethereal or your planes plane of shadow than anything else... Once on celestia though it is an outer plane with ties to many primes.

It might work regardless also because speak with the dead isnt that high of a level spell -- speak with the dead without body parts might just be 4 levels higher (like the difference between true ressurection and raise dead).

I seriously doubt it.

When the enhanced scrying spell failed to locate Haley, V suggests that she may be dead. This means that she believes that the spell can't locate dead people. Ostensibly, V understands how her own spell works, being the one who developed it.

Scrying as a general rule usually only work within the same plane. The way I handle scrying is usually if the person is on the same plane. If we have planer travel, then you can't locate that person unless you know which plane they are in and attune to it.

Well, not really. The fourth-level spell Scrying explicitly says that if the subject is on a different plane, he gets a bonus on his saving throw. V's Enhanced Scrying is likely higher-level than that. So since Roy can (voluntarily or not) fail that save, V can Scry him just fine.

That would be very disorienting. He would see Roy scrying on him/her, scrying on Roy, scrying on him/her, etc..
