I'm searching for as many ways as possible to get a type of bond with a weapon (and to stack as many abilities on that weapon).
Right now we have the following:

Ways to enchant the weapon yourself:
Ancestral Daisho (Class Feature of the Samurai) OA – Only katana and wakizashi
Ancestral Relic (Feat) BoED – Capped by worth of weapon
Bonded Weapon (Class Feature of the Psionic Weapon Master) Web
Bonding Ritual (DMG2)
Enchant Chosen Weapon (Class Feature of the Arcane Duelist) Web 3.0 – Stacks with others
Signature Weapon (Class feature from the Kensai) CW – Cost only XP
Soulbound Weapon (ACF for Psychic Warrior) Web – Augments the „Call Weaponry“ power, the weapon is not permanent
Soulknife (Class) EPH – The weapon is not permanent

Giving the weapon more abilities/features:
Anointed knight (PrC) BoED – Oil up your Ancestral Relic
Incarnum Blade (PrC) MoI – Bind weapon to chakras
Item Familiar (Feat) UA – Becomes sentient and has other parts of you in it
Legacy Champion (PrC) WoL – personalise legacy weapon
Haunt Shift (Spell) LM + Stitched Flesh Familiar (Feat) LM / Undead Familiar (Feat) Dr280 / Skeletal Minion (Part of the High Necromancer ACF for Wizards) UA – have the undead familiar in your weapon, must be used as one of the first
Thayan Gladiator (PrC) Champions of Ruin – enhances natural weapons
Truebond (Feat) DMG2 – Extra abilities after Bonding Ritual
Weapon Bond (Class Feature of the Occult Slayer) CW – make it better against casters
Weapon Familiar (ACF for Warforged Artificer) RoE – Turn wthe weapon into a familiar
Weapon Graft FF – Melee weapon becomes natural weapon and permanently attached

Honorable Mentions:
Graft Weapon (Power) EPH – for 24h a melee weapon that you can hold in one hand becomes part of you, some weird interactions
Natural Weapon – already part of you
Necklace of Natural Weapons (Item) SS – improves natural weapons
Weapon crystal (Item) MIC – more abilities

(Edit: Better sorting and inclusion of comments)

Soulbound Weapon ACF for Psychic Warrior. Though would be more difficult to stack.

Not quite what you asked, but possibly of interest: RAW, you can add a weapon crystal (MIC p.64-66) to your weapon and stack all the weapon crystal abilities on it. Pretty sure it's not RAI but it doesn't sound like that's going to matter...

How about the Graft Weapon power?

not a real "bound" but maybe it fits your intended request, dunno:

Exalted Strike from Vow of Poverty (BoED)

edit:

another odd option would be Urban Druid with an Animated Object as urban companion. If you ever wanted to have your own animated chainsaw, here you go.^^

DMG2 has the bonding rituals for magical items, and the Truebond Feat which gives additional benefits for the most recently done bonding ritual. It lets you skip some requirements for giving properties, and for the sake of plusses and such gives Caster Level = Character Level.

Installing it as a graft (https://forums.giantitp.com/showthread.php?177889-Brainstorm-for-Psionic-Tricks-Tactics-and-Combos-Handbook&p=23285432&viewfull=1#post23285432) would work. The skin in the example is also a psychoactive skin of proteus, which you could use to transform yourself into a weapon, which can then be enhanced.

Alternatively, just a natural weapon could work, such as claws or a bite. It's a part of you, so it's definitely "bonded."

A hiveminded creature or a dvati with fiend of possession could possess the weapon with one body, while wielding it with the other. An illithid savant could do the same.

Any weapon that doubles as a stronghold of some sort (such as the aforementioned psychoactive skin, which can transform into a building, if you tell it to) could benefit from the Landlord feat, from the Stronghold Builder's Guide.

A bit roundabout, but installing an acorn of far travel (https://forums.giantitp.com/showthread.php?546179-Un-Hallow-that-Stacks) in the weapon would allow you to count as being in the place the acorn is attuned to while holding it, thereby increasing how close you are to what that weapon symbolizes. It also buffs the everliving daylights out of you, if it's set up to do so. It can also keep a dryad (or similar) bonded to her tree (or other location, such as Rashemen).

[Edit] Undead Familiar + haunt shift?

I edited the original post to include most of the comments. Thank you.

What graft are you using for the psychoactive skin? I found no illithid graft that grafts a magic item that is not a weapon onto you, neither in FF nor LoM.

Note: there was also Ancestral Weapon in the Dragon #317 - it's a minor artifact, but text suggests to either give it as a quest reward, or allow to start the game with it. It gets stronger via absorption of Soul Shards (another minor artifact from the very same article)

One more possibility: focus for the Kissed by the Ages spell (Dragon #354) - you will get the Endless SQ, and your weapon would become practically indestructible, and you would always able to locate it via innate sense

Also, since the weapon in question is our Familiar, can we use the usual Familiar stuff on it - like Fleshwarper's Aberrant Familiar, Alienist's Pseudonatural Familiar, or Planar Familiar (https://web.archive.org/web/20140604200243/http://www.wizards.com/dnd/article.asp?x=dnd/sb/sb20011020a)?

What graft are you using for the psychoactive skin? I found no illithid graft that grafts a magic item that is not a weapon onto you, neither in FF nor LoM.The illithid humanoid skin graft (Underdark) has the following prereqs: Graft Illithid Flesh, creator must be an illithid, alter self. It requires a spell and a magic item creation feat to craft. Since it's a magic item, you can add additional magic item effects, as per the MIC.

The illithid humanoid skin graft (Underdark)

That explains why I couldn't find it.

Since it's a magic item, you can add additional magic item effects, as per the MIC.

I have to object to that. Underdark says "Grafts are not magic items, but they have similar functions." and if I remember correctly FF and LoM both also say that grafts aren't magic items (with the exception of the weapon graft).

Underdark says "Grafts are not magic items, but they have similar functions." and if I remember correctly FF and LoM both also say that grafts aren't magic items (with the exception of the weapon graft). And yet it requires a magic item creation feat and a spell, and it provides a magic effect, since a non-magical flayed skin couldn't allow an entirely different person (or even non-human creature!) to disguise themselves as the original owner of the skin. It'd be pretty damned clear that this wasn't them, unless the new inhabitant started out with the exact same height, weight, fat distribution, bone structure, musculature, etc, in which case, it'd be vastly easier to just use a wig and some makeup.

And it is possible to enhance a non-magic item as a magic item, which just saves you money, I guess. So do that.

Bonded Weapon (Class Feature of the Psionic Weapon Master) Web 3.0
Why the 3.0? It was revised for 3.5 (https://web.archive.org/web/20151101204150/http://archive.wizards.com/default.asp?x=dnd/psm/20040827d)

Sword Focus of Raumathari Battlemage (Unapproachable East)

Umbral Blade of Shadow Sentinel (Races of Destiny)

Since Windrider PrC (Masters of the Wild) able to designate as their mount anything which is able and willing to carry them - pick big enough weapon with Flying ability...

If non-WotC sources are OK, then Runeblade of Death Knights from Warcraft the RPG

EDIT:
Also, Leveled Magic Items rules from Dragon #289: an armor, shield, or weapon starts as +1, but owner can spend XP to "level" the weapon to +2, and so on up to +10 (only up to +5 in direct enhancement, the rest is in Armor/Weapon Special Abilities).

Note also the Warrior of Darkness (BoVD), which is essentially Evil Anointed Knight, but also can temporarily grant its weapon weapon qualities.

Legacy Champion (PrC) WoL – personalise legacy weapon

Worth noting that you don't actually need the PrC at all; any Legacy Weapon is bound to you. Especially if it's a custom legacy being created by your character. Legacy Champion does let you tweak the item a bit after the fact (which can do some useful stuff like retraining now redundant lower-level abilities), but is not essential.
