I think this was Sega Genesis or SNES, but maybe NES.

Anyone know the name of a game where you played as... well, some humanoid, but the plot is that every living thing has been captured. Each "level" is a town, and you go into the dungeon and slowly free the imprisoned souls to restore townsfolk, animals, even plants at times.
I remember the first level is a rural town, and pretty sure the 2nd is a tree/elf town. I think enemies had "spawn points" that you had to destroy lest they keep regenerating, and maybe that was tied to freeing the souls.
