Is there a list of all the prestige classes anywhere that require the character to be a worshipper of a specific god or power? I would appreciate such a list for a project I'm working on.

The Ruby Knight Vindicator is missing from those lists.

Deity: Wee Jas is one of its requirements, though everyone seems to ignore it and it has customisation notes.

If you want to get one step more official than adaptation notes, Class Chronicles (http://rpg.nobl.ca/archive.php?x=dnd/frcc/20070911) describes how in Faerun, there's canon Ruby Knight Vindicators dedicated to Jergal, Kelemvor, Osiris, and Urogalan.

Also, Eberron Organized Play (https://dungeonsanddragons.ru/ADVENTURES/Eberron_Xendrik_Expeditions/Xendrik_Expeditions_CS_v4_0.pdf) lists a number of equivalencies between Greyhawk and Eberron deities. It has the interesting effect of arguably making RKV's elf-only in Eberron.

Edit: Complete Champion includes the Ordained Champion, which requires worshipping either Hextor or Heironeus, the Shadowspy, a rogue-like priest of Pelor, and the Sanctified One, which needs to swear itself to a deity and gains abilities depending on the deity (example abilities in the description are for Ehlonna, Kord, Olidammara and Wee Jas).

The PDFs I have saved were last updated in 2007. However, the update notes at the end of the document mention being behind on the books that were out at the time. It says the author got up through Dragon 338 and Dungeon 144. The other 3.5 sources it lists are as follows:

She has one for all the PrC's that advance preexisting spellcasting. I'm not aware of one that covers noncasting PrC's or PrC's with their own independent spellcasting progression.

Troacctid's list includes PrC with independant spellcasting, though indeed not the noncasting ones.

Doesn't seem up-to-date anymore. I am looking through the Dragon Magazines, and I already found three prestige classes in #339-350 that are already in the list. The first new one for the list I found is Thrall of Malcanthet in #353.

Edit: Totemic Demonslayer (requires being anointend both by an Olman cleric and a worshipper of the celestial paragon Gwynharwyf). Not sure if that counts. Dragon #354
