I just found out a way to get level 20 casting in both shadowcasting and wizard spells.

Build:

Shadowcaster 1
Shadowcaster 2
Major Bloodline 1
Shadowcaster 3
Wizard 1
Major Bloodline 2
Wizard 2
Wizard 3
Mystic Theurge 1
Noctomancer 1
Noctomancer 2
Major Bloodline 3
Noctomancer 3
Noctomancer 4
Noctomancer 5
Noctomancer 6
Noctomancer 7
Noctomancer 8
Noctomancer 9
Noctomancer 10

Thanks to your major bloodline, which advances class abilities that rely on class level, and your casting/shadowcasting increases from Mystic Theurge and Noctomancer are both class abilities that rely on class level, Your noctmancer levels add 13 Caster Levels to both classes, and your Mystic Theurge level add 4 Caster Levels.

You total Caster levels come to:
Wizard: 3+4+13=20
Shadowcaster: 3+4+13=20

Shadowcaster isn't a divine casting class, it's not eligible for Mystic Theurge.

Drop Mystic Theurge for a level of Legacy Champion(Shadowcaster). You get Shadowcaster 20/Wizard 19, which is just as good as Wizard 20.

Major Bloodlines add to your Caster Level, yes, but they don't actually get you more spell slots or spells known like "+1 spellcasting" PrCs do.

It is, actually. The text says they may substitute the ability to cast 2nd-level mysteries for the ability to cast 2nd-level spells. It doesn't say 2nd-level arcane spells; you can substitute it for either.

And yes, the problem with this is that while bloodlines do advance caster level, they do nothing for your spellcasting progression. You lose out on anything above 7th-level spells and mysteries this way.

And you could have gotten the same result (CL 20 in both classes) with a Wizard 3/shadowcaster 3/noctumancer 10/mystic theurge 4 who took Practiced Spellcaster for both casting classes, and still at least get one 9th-level spell and mystery.

But bloodlines advance level-based class features. Spellcasting advancement is a class feature in those PRCs. This works for the same reason that it works for Hellfire Warlock.

no, it means that a shadowcaster can substitute mysteries as arcane or divine spells for all perposes for only the mystic theurge, including casting advancements.
