But acording to this comic we know that "Random Encounters" are Satistcally Probale Encounters" and there should have been only one Encounter

The theory that a group gets attacked once and only once by a random encounter while on the way from point A to point B requires the travellers to have a point B that they are headed towards. At the point where this comic occurs, the fleet is fairly adrift with no solidified point B to get to, so it could be likely that the rule of one random encounter isn't in effect.

Also, rule of funny can get overridden by rule of plot just as often as the opposite is true.

No, there's no mistake there. Durkon knows that there should have been only one random encounter. But there have been many, hence his statement that they get attacked too often.

Don't be literal with the jokes. The one random encounter per trip was a joke. They are free to ignore it for the sake of another joke about "statistically probable encounters".
