I find myself feeling genuinely sorry that the phylactery wasn't destroyed.However, I wonder how quickly Xykon will be able to find it, if it starts flowing away with the water... (Would it be protected against scrying by Cloister?

That is truly hilarious. Looks like Xykon might have to do a bit of adventuring on his own.
Of course, if the Order ever wishes to truly destroy him, they need to find it first.
And I think this is a much better outcome than simply destroying the thing. If it gets broken, he simply makes a new one. It's not like V & O have any way of realistically destroying him.

Depends on for who you mean. And a lot of other things.
It's bad for Xykon - while it falling in the rift was potentially worse, there is no proof that doing so would actually cause him any harm other than having to remake a new phylactery. It might have destroyed him, prevented him from making a new one or something completely different. But it also very likely would just destroy it - letting him make a new one.
Now? He can't make a new one - he HAS to find the old one, and my money is on some of those spells on it protecting it from even epic-level scrying and conjuration. After all Xykon wouldn't want anyone to be able to call his phylactary to them and destroy it at will.
And finding it down there without scrying - good luck
Of course it's also bad for everyone else. Now they can't destroy it - and if Xykon die I assume he will still reform near the phylactery, whether it's in the sewers or the ocean. While it'd be an inconvenience (pretty big one), he could just walk/magic himself back once that happened.
Still my money is on Xykon not being willing to leave his phylactery out of his hands. He will HAVE to go dig through sewers and oceans, to find it. Either that or (if the rules are interpreted a certain way) make a new one anyway, which was at any point the most likely "worst" outcome for him anyway.

Actually, come to think of it...the person who comes out of this the worst is Redcloak. That IS his holy symbol, after all. Depending on how difficult it is for him to get a replacement, that very much depowers him until its recovery.

The problem is, he won't know if it has been destroyed by a random ocean/sewer monster in the meantime. He can't just "die" and regenerate at wherever the phylactery is because what if a passing giant crocodile chomped it, thinking it was a meal? He can't take the risk. And the longer he leaves it out of his sight, the more likely that scenario becomes.
