The tricky thing is that it isn't the flaws themselves that make a character seem deep or interesting, its how the character changes over time with regards to them - that is to say, visible growth. Starting from a 'perfect' character means there's no room for growth, but having a character who never actually realizes or becomes better about their flaws is just as bad; they become a caricature, joke character, or tedious and repetitive. The challenge then is to keep the flaws from simply being removed, but rather have the character grow in a way that allows them to adapt to their understanding of their own flaws, or even to turn them into sources of strength or motivation.
