Round about way player starting prc that will eventually make him an outsider. How does this effect/affect his hit dice for all previous levels?

It won't. It would only affect your players if they had racial hit dice which is rather odd. Racial hit die will not affect class hit dice.

What will change is if the con score of your PC's change. Then their new con would calculate the added hit points every level.
