The joke on D&D spell preparation which posits that deities can't multi-task was poorly executed then1, and the strip got a bit more serious than "joke of the day" not long after that.
The "new spin" happened years ago.

    Spoiler: who grants spells anyway?

While the general rule framework for OoTS is 3.5 D&D, and as such the details of that spell granting scheme is more germane, Haley's dad was a First Edition thief! Since OoTS world is older than Haley's dad, one can conclude that the basic framework of divine magic is consistent with AD&D 1e's divine spell granting scheme. (The first D&D rule set that went into that kind of detail). With that understanding, for Lesser Restoration, Thor can be assumed to have pre delegated the granting of that spell to one of his solars, demigods, or other celestial servant. in AD&D 1e the PHB on pg 39 explicitly pointed out that for lower level spells, lower level servants of the deity granted the spells.
First, second, third, and even fourth level spells are granted to the cleric through meditation and devout prayer. This spell giving is accomplished by the lesser servants of the cleric's deity. Fifth, sixth, and seventh level spells can be given to the cleric ONLY by the cleric's deity directly, not through some intermediary source.

Note two: The title of that strip, The Gods Must Be Busy, is a reference to something you may not be aware of, a funny movie (from the 80's) called The Gods Must Be Crazy

The rules changed when the world was updated. Problem solved. It wasn't a poorly executed joke just because the rulebook from 40 years ago had a different way of getting divine spells. The majority of people reading this comic are most familiar with 3.x, and that's who these jokes are written for. And in that edition, clerics do have to ask their deity for their spells every morning.

Also, anyone who hasn't seen The Gods Must Be Crazy should do so as soon as possible.

Question about that scene in retrospect: Where is this fight even taking place? Given what the OOTSverse would later establish about how Gods work, it seems weird that two of them would just be trying to fight each other in open view of the populace. Unless this is Ysgard or something. Yeah, I think we can take this as an early joke that doesn't make sense with how things developed based on a fairly basic rules observation as most early OOTS jokes were (IE "wait, Clerics have to ask their Gods for spells every day? That can't always happen at a convenient time for the God".)

I feel like a major god like Thor could easily have enough followers that he would have to spend all day granting spells if this was how it worked.

Well, I mean, he’d specifically be granted it to Clerics, who aren’t exactly your regular Thursday worshippers.
