Dragonfire Adept and Metabreath Feats
Does anyone know if Dragonfire Adepts from Dragon Magic can apply the Draconomicon Metabreath feats to their breath weapon? If they can, how does the increased charge time work?

By strict RAW, no- its "at will" with no charge time.
Dragon Shaman from Player's Handbook 2 can- has the normal 1d4 rounds charge time.

I think there was a sage ruling though, that if you have multiple breath weapons, they all share the same cooldown. So if you are a DFA and a DS, and you used your DFA breath weapon, it would have no cooldown, but if you used your DS breath weapon, it would put your DFA breath weapon on cooldown.
As far as a plain ol' DFA though, there is a feat (as told in the DFA handbook by JanusJones) that can increase the DC of any SU by adding a cooldown. Power something. This'll give you a BW with a cooldown so that you can add Metabreath feats to your normal breath weapon.

What book is Metabolic Fire from? It seems like the best way to go, because feats and level adjustments are both a lot more expensive than ka-ching spent on grafts. Power surge would be useful as a feat on its own, but heighten breath weapon combined with an at-will breath weapon really beats it into the ground, especially with the DFA's SAD on CON.
